1/ She got pregnant in the cabin.
2/ It took the pod 60 years to get back to Earth. The real question is: If the ship was pulled to the alien vessel why wasn't the pod as well?
7/ More importantly: Why did the aliens destroyed Moon in the first place? If it was to cripple humanity the same thing can be done much easily.

More questions:

Why Tech 49 did not took Tech 52 with him? He could help them and Julia could live with him the whole time and wouldn't have to wait three years for him to find her.

Where there just two Techs on the planet? If there were many Techns why they didn't contact them?

Why the alien vessel cared about Julia? If it wanted more people to clone it could capture some of the scavangers.

Not that I want to defend that horrible excuse in editorial laziness, but...

1) Pretty sure Julia was supposed to have been made pregnant by their one night at the cabin.
2)Damn good point.
3)Arius has the best possible answer.
4)Ditto.
5)Morgan Freeman is a pretty damn spry 75 yr old. It's feasible for his character.
6)The life support pods seem to halt all life functions. It's possible that someone in a pod is pretty much unreadable as male, female or goldfish.
7)More complication that you or Arius noted for me here - the moon looked to be about 50 - 75% intact. While the tidal effect of the moons mass may have been reduced in proportion to it's size, it shouldn't cause that much cataclysm from being shattered but still in orbit. Bad physics is bad.
8) See answer 6. It may address this question, too.
9) Those weren't downed drones. They were geological steam vents ( I think.)

And finally two more questions:

First, how did the fragile wood and plaster New York Public Library interior manage to stay structurally intact on the inside while the MUCH stronger hard granite exterior was chewed up and twisted into a tunnel directly above it?

Second, how did the flight recorder Julia recovered have data from Jack & Julia's final moments...when he'd already jettisoned the capsule with the flight recorder???

Point 1:
You don't know if Julia was pregnant 60 years ago. She may have become pregnant from the night with Jack in the cabin.
Also they had no reason to believe the visitor from space was hostile.
Point 2: NASA staff were busy tracking the destruction of the moon and fighting a war against Jack Clones and Drones. Rescuing Astronauts presumed dead was not a priority.
Point 3. Scavengers have been capturing Jack Techs for a while.
Point 4. Who says cloning and programming Jacks completely elicits their cooperation.
Point 7 Saturns rings have stayed in place for millenium. A Broken moons pieces would stay in orbit also.
Point 9 The scavengers have been downing Drones for 60 years. Why not.

Your other points are not easily answered though.
